Description Here, we report a comprehensive melon variation map derived from the genome resequencing of 1,175 melon accessions representing the global diversity of the species. Phylogenetic analysis suggests that three independent domestication events occurred in melon, two in India and one in Africa. Analyses of population structure and domestication sweeps suggested that the two subspecies, melo and agrestis, are derived from different wild populations in India and have been domesticated independently. We detected two independent sets of domesticated sweeps, resulting in diverse characteristics of melo and agrestis during melon breeding. Genome-wide association studies identified 208 significant peaks associated with 15 agronomic traits, among which four are closely tied to the previously identified genes for fruit peel color, flesh color, acidity and monoecy, respectively. This study sheds light on the domestication history of melon and provides a valuable resource for genomics-assisted breeding in this important crop.
