描述信息 The genus Citrus originated in Southeast Asia, and has become one of the most important fruit crops worldwide. Here, we report the 294 Mbp haplotype-resolved assembly of a wild citrus, DYC002, using a combination of multiple sequencing strategies, including circular consensus sequencing. Comparison of the two haplotypes revealed 1.2% variations of the assembled genome, including 1.75 million SNPs, 149,471 insertions and 154,215 deletions. In 25,768 pairs of allelic genes, less than 5% exhibited differential expression between alleles. These differences indicate that our haplotype-phased assembly uncovers structural and functional differences of DYC002 homologous chromosome. We argued two centers of origin and two routes of dispersal for citrus using population genomic analysis based on resequencing of 378 Citrus and Citrus-related accessions. The center of origin of citrus are the Hengduan range of the Himalayas and the Nanling mountains. Primary citrus flowed downstream along the river system and formed varies types of citrus in east China and Southeast Asia. This study provides valuable genomic resources and sheds light on citrus speciation history.
