Description |
C57BL/6J mice intestinal organoids were treated with different kinds of bile acids. Briefly, Secondary organoids were treated with CDCA (20 µM), 7-keto-LCA (20 µM) or UDCA (20 µM) for 5 days and next-generation sequencing conducted. Heatmap of changes in stem cell gene signature (Lgr5-Ascl2) in secondary C57BL/6J mouse organoids after the indicated treatments. Three representative replicates are show. Total RNA of organoids was extracted as described and RNA quality was confirmed using the Agilent 2100 Bioanalyzer. RNA-seq libraries were prepared from three biological replicates for each experimental condition and sequenced on an Illumina HiSeq 2500, 4000, or NextSeq500 using barcoded multiplexing and a 100-bp read length. Image analysis and base calling were done with Illumina CASAVA-1.8.2. The quality of the reads was assessed with fastqc. Reads were mapped against the reference genome and transcript annotation (GRCm38.p6) using STAR. |
