Here, we developed Paired Analysis of RNA and AccessibLe chromatin in the same singLE celLs by SEQuencing (Parallel-seq), a technology for simultaneously measuring chromatin accessibility and gene expression in the same single cells. We provided over 200,000 high-quality joint scATAC-and-scRNA profiles with human lung tumor samples. Leveraging this large data, we highlighted the value of joint scATAC-and-scRNA profiles in identifying cell subpopulations, CNV and eccDNA analysis. We also identified regulations specific to lung squamous cell carcinoma (LUSC) tumor cells and T cell subtypes in lung cancer samples, and discovered enhancer mutations which apparently affect tumor progression. Our analyses of clinical tumor samples illustrate the power of Parallel-seq as a tool to investigate genetic and epigenetic factors that affect cancer progression at the cell-type-specific level, and its potential to reveal vulnerable therapeutic targets |
