In this study we performed single cell multi-omics sequencing scTrio-seq2 of primary breast cancer and metastatic lymph node cells to simultaneously dissect CNVs, DNA methylation and gene expression. Consistency of patient classifications and primary tumor subpopulation compositions at triple-omics was revealed. At CNV level, lymph node metastasis followed a clonal evolution with a specific clone possessing metastatic advantages. And at DNA methylation and gene expression levels, it was a stageable changing or concentrated reprogramming process. We also identified genes that dysregulated at multi-omics, implying their importance in breast cancer metastasis. Our study uncovered the molecular mechanisms of lymph node metastasis and demonstrated correlations among multi-omics at single cell resolution, providing new insights into breast cancer metastasis.
