PCR-free library prep uses randomly sheared DNA (Covaris, targeting 385 bp fragments) and palindromic forked adapters containing unique 8 base index sequences with a commercially available reagent kit (KAPA BioSystems product KK8202). Barcoded samples are pooled in groups of 24 samples each and each pool is sequenced on three flow cells of HiSeq X.
