Characteristics

91 kb, unspliced; imprinted (paternally expressed), it is transcribed from intron 10 of the maternally expressed Kncq1 (KvLQT1) gene from a CpG island that is the imprinting control region (IC2)[1]. This imprinted region contains at least eight genes that are expressed exclusively or preferentially from the maternal allele[2].

Nuclear localised.

Expressed in most human tissues.

Mouse RNA found to be highly unstable with a half-life <2 hr in N2A (neuroblastoma) cells[3].

Function

Kcnq1ot1 has a role in the organization of a tissue/lineage-specific nuclear domain involved in epigenetic silencing of the Kcnq1 imprinting control region.

Genes imprinted by kcnq1ot1 include Kcnq1, Cdkn1c, Slc22a18 and Phlda2, which are ubiquitously imprinted and Cd81, Osbpl5, Tssc4, Tspan32 and Ascl2, which are only imprinted in placenta[2]. An expansion of the Kncq1ot1 imprinted domain to include splice variants of Th and Ins2 was recently described[4].

Kcnq1ot1 silences genes by coating chromatin and recruiting repressive chromatin remodeling complexes such as G9a, PRC1 and PRC2[5][6][7][8].

Kcnq1ot1 transcript has a modular structure, the silencing element (that mediates the epigenetic silencing and directs the imprinted locus to a heterochromatin environment in the perinucleolar region) appears to be a short <1kb conserved sequence near the 5' of the transcript[9].

Kcnq1ot1 forms a silenced subdomain[5][10]commonly localised to the perinucleolar region during S phase[9]. The silenced subdomain may be important to the maintenance of transcriptional repression.

Kcnq1ot1 interacts with Dnmt1 and recruits it to somatically acquired differentially methylated regions (DMRs) of imprinted genes[11].

In vivo knockout study shows that paternal inheritance of a deletion encompassing an 890-bp (Delta890) silencing domain downstream of the Kcnq1ot1 promoter leads reduced interaction with DNMT1 and to selective incomplete relaxation of the imprinting of imprinted genes in a tissue-specific manner[11].

It has been proposed that the ubiquitous and placental-specific imprinting of genes within the Kcnq1 domain might be mediated by distinct mechanisms, and Kcnq1ot1 RNA might mediate the silencing of ubiquitously imprinted genes by maintaining allele-specific methylation through its interactions with Dnmt1[11].

Abnormal methylation of KCNQ1OT1 is found in human intracytoplasmic sperm injection (ICSI) embryos[12].

Expression

KCNQ1OT1 (the most-often misregulated imprinted gene in BWS) was biallelically-expressed in various organs in two out of seven overgrown conceptuses from children conceived with the use of assisted reproductive technologies, but shows monoallelic expression in all tissues of the artificial insemination conceptuses[13].

Conservation

Patches of highly conserved repeats in 5' side of transcript, which contains the silencing domain[9]. Promoter control elements are highly conserved between mouse and humans, including CCAAT elements that are targets of NF-Y regulation[14], as well as the position of CpG islands in the imprinting control region[15].

Aberrant methylation of the CpG island associated with Kcnq1ot1 promoter is strongly associated with cancer risk and specific birth defects in BWS[1].

KCNQ1OT1 has been shown to be involved in multiple cancers[16][17] ,For example, it has been suggested that the loss of imprinting of KCNQ1OT1 locus through epigenetic disruption plays an important role in colorectal carcinogenesis[16].
