Description | Tumor genomic DNA was extracted from 34 tumor tissue samples and genome DNA was extracted from patient-matched peripheral blood lymphocyte. Circulating cell-free DNA was extracted from 33 plasma samples. After library preparation, targeted regions which is a designed panel spanning ~800 cancer-related genes were captured and then sequenced on Illumina Novaseq 6000 with paired end 150bp mode. Raw sequencing reads were preprocessed by fastp v0.12.6. and subsequently aligned to the reference human genome GRCh37 using the Burrows-Wheeler Aligner (BWA,v 0.7.17). Genome Analysis Toolkit (GATK; version 4.1.9.0) and Mutect2 were used to identify the somatic variants in the given tumor and paired normal BAM files. Filtered variants were annotated using the ANNOVAR. Genomic profiles were compared to elucidate potential somatic features that are associated with immunotherapy complete response. |
