The Methylation Bank (MethBank; http://ngdc.cncb.ac.cn/methbank) is a comprehensive DNA methylation repository that combines data, knowledge and tools, has been upgraded to version 4 since its launch in 2014 and is dedicated to the integration of high quality genome-wide single-base precision DNA methylation data from multiple species. To date, MethBank has applied standardised processing procedures to integrate high-quality whole genome bisulfite sequencing (WGBS) data from 2,101 samples covering 309 tissues/cell lines from 25 species across multiple biological contexts such as disease and development. Utilizing high-quality data and standardized metadata, MethBank 4.0 offers multi-species, multi-level annotation information, enabling users to systematically, comprehensively, and intuitively understand DNA methylation feature profiles. Additionally, by establishing structured curation models and controlled vocabularies, MethBank 4.0 catalogues featured Differentially Methylated Genes (DMGs) associated with biological contexts derived from studies based on DNA methylation sequencing data published since 2010. This includes 147 tissues/cell lines, 151 diseases, and 12 biological scenarios in both humans and mice, providing crucial knowledge for users to identify potential epigenetic marker genes. Simultaneously, MethBank 4.0 compiles information on 501 published methylation analysis tools, aiding researchers in the rapid and accurate selection of suitable tools for methylation analysis.Furthermore, to assist users in data analysis, MethBank 4.0 expands its repertoire beyond the existing Differential Methylation of Promoters (IDMP) and Age Predictor online analysis tools by introducing the Differential Methylation Region Toolkit (DMR Toolkit) for the identification and analysis of differentially methylated regions.

MethBank 4.0 features user-friendly interfaces for browsing, searching, and visualizing data, offering essential data and information resources on DNA methylation patterns across various biological scenarios. It provides DNA methylation data, knowledge, and analysis tools, facilitating researchers in exploring the intricate world of DNA methylation in diverse biological contexts.
